Run Probabilities of Seed-Like Patterns and Identifying Good Transition Seeds
نویسندگان
چکیده
Transition seeds exhibit a good tradeoff between sensitivity and specificity for homology search in both coding and non-coding regions. However, identifying good transition seeds is intractable. This work studies the hit probability of high-order seed patterns. Based on our theoretical results, we propose an efficient method for ranking transition seeds for seed design and list good seeds in different Bernoulli sequence models.

Run Probability of High-Order Seed Patterns and its Applications to Finding Good Transition Seeds
Transition seeds exhibit a good tradeoff between sensitivity and specificity for homology search in both coding and non-coding regions. But, identifying good transition seeds is extremely hard. We study the hit probability of high-order seed patterns. Based on our theoretical results, we propose an efficient method for ranking transition seeds for seed design.
متن کاملImproved search heuristics find 20 000 new alignments between human and mouse genomes
Sequence similarity search is a fundamental way of analyzing nucleotide sequences. Despite decades of research, this is not a solved problem because there exist many similarities that are not found by current methods. Search methods are typically based on a seed-and-extend approach, which has many variants (e.g. spaced seeds, transition seeds), and it remains unclear how to optimize this approa...
متن کاملDemographic processes limiting seedling recruitment in arid grassland restoration
1. Seeding is an important management tool in aridland restoration, but seeded species often fail to establish. Previous research has largely focused on the technical aspects of seeding with little effort directed at identifying demographic processes driving recruitment failures. 2. In tilled plots, in each of 3 years, we estimated life stage transition probabilities for three species commonly ...
متن کاملThe role of transition metal homeostasis in plant seed development.
For human health, transition metal accumulation in edible seeds like cereal grains is of worldwide importance, since Fe and Zn deficiencies are among the most prevalent human nutritional disorders in the world. There have been many recent developments in our understanding of the patterns in which transition metals accumulate in the seeds, the identity of some specific transporters that are requ...
متن کاملBridging the Gap: Influence of Seed Deposition on Seedling Recruitment in a Primate-tree Interaction
Frugivores are thought to influence plant recruitment by creating initial seed deposition templates. However, post-deposition processes (e.g., predation) may obscure these initial patterns. Few studies have examined successive life-history stages of animaldispersed plants to evaluate how initial frugivore seed deposition influences early life stages of plant recruitment. We addressed this issue...
